既に解読された同種の別個体や近縁種のゲノム配列をリファレンス(参照)として利用せず、対象のゲノムDNAの配列をゼロから決定する手法。より多くの配列データと計算が必要になるが、これにより従来の手法では見つけられない遺伝子や染色体構造の変異を検出することができ、より多くの遺伝子の情報を得ることができる。
